What do you mean by "upgrade a weapon"? Get a new one or wut?
You buy em. And gems can be used at d3jsp hall, in special events and in Romar. You gotta explore for yourself, dude. It's why it's fun.

Gems can be used for purchasing hookers in Port Royal too. Hookers like the shinny things.
I don't remember what bonus it gives you but it lasts for a long time.
