well you can buy many things from them

there are shops that require some gems + gold or pure gems

also some special events ask for a gem and give you something good if you give them a gem.

You can also goto the d3jsp hall and use your gems for a magic potion that will convert them into permanent hitpoints or other stats

Gems are a form of currency. Many places requires gems and gold or just gems. Exactly like happydude said smile
